This is one of those wonderful phrases that will cause folks to think/smile/sneer/ignore, etc.
As for me, I have given it some thought over the years. I have decided that it does not have to have a religious meaning. I choose to look at it from a spiritual perspective.
The Is could be Us. We could all be part of the Is. As such, we have spiritual "powers" that can help us to become better than we start out. Or, we could choose different paths to learn different lessons. Or, we could choose different paths to teach different lessons. Or, we could just choose to do different things. Or, we could choose to do all of those things. Or, not.
I guess the point is, that we choose different courses of action for our own reasons. Whatever choices we make we will live with the consequences. That seems to be the essential meaning to life--choices and consequences.
Just some random thoughts.

I agree that it is something of a sin to deny what could be... but then again, that "depends on what the meaning of 'is' is..." ;-)
